If I had to guess it would be the adventure story, problem is both adventure games have little to nothing to do with eachother so its hard to say exactly the real story of Sonic.

If I had to compare the two adventure games, I would say Adventure two is the real one, sence that game has the most references from its plot in the other games. Such as Sonic Heroes were Rouge thought Shadow was dead and was shocked to find him, Shadow the hedgehog references Sonic and Shadow's battle or 'race' as its called on the ARK in I believe its the space gadget level once you first start the level Sonic talks to Shadow about there race on the ark and how it was like old times racing for the emerarld. In Sonic and the Black Knight, if you play as Sonic in the level you have to slay a dragon, Sonic says the battle with the dragon reminded him of the biolizard/final hazard fight in SA2 that he had with Shadow. SA1 can also be the real story due to some references to Chaos in Sonic Battle, Sonic Heroes, and the Sonic RPG on the DS made last year. In the total number of references SA2 wins, while SA1 has enough references to its plot that it can also be the real story.

Hmmm... *thinks* I think that when it comes down to it the main story of Sonic is based off of Sonic Adventure, SA2 (or SA2B if you perfer) then Sonic Heroes. I don't think any of the newer games actually connect any of the games together (especially the Sonic Story Book series that includes Sonic and the Secret Rings and Sonic and the Black Night), but instead tend to use referances from it. The Sonic Chronicles definately doesn't ADD to the story itself but it also isn't just a random game altogether. It could be used to show how the Sonic games' stories normally work and turn out... but other than that and being a great game I don't know what else. ^^'

Characters somehow already know each other in Sonic Adventure. How to explain that except to acknowledge the old games (sorry, just thought it odd that nobody was mentioning them here)?
In SA1 Amy recalls old days and has a flashback featuring Sonic carrying Amy and running away from Metal Sonic, which would be an obvious reference to Sonic CD were it not for the fact that Amy appears Adventure-styled in them and not as the classic form.
Sonic 2 and 3 and Sonic and Knuckles obviously continuations of each other- Sonic 2 basically ends with Death Egg crashing to earth, Sonic 3's opening scene picks up from there with Sonic following the Death Egg to Angel Island having collected all 7 Chaos Emeralds in Sonic 2 and turning into Super Sonic- that is he has all 7 until Knuckles somehow ambushes him and knocks them off, stealing them and running away laughing. Sonic 3 then ends with Sonic apparently foiling Eggman's plan and Death Egg falling down after encounter at Launch Base.
From there we have Sonic and Knuckles where Eggman distracts Knuckles by sending an Eggrobo to attack him, and then successfully launches the Death Egg in Lava Reef, stealing the Master Emerald promptly afterward in Hidden Palace, where Knuckles finally realizes Eggman is the enemy and provides Sonic and Tails a teleport to Sky Sanctuary. Sonic and Tails then go on to the Death Egg and Sonic goes on as Super/Hyper Sonic to the Doomsday where he flies through Space chasing Eggman
Knuckles Chaotix from what I've heard takes place after Sonic and Knuckles, and Sonic and Tails appear on their biplane in the good ending for the game, and of course it introduces the Chaotix, who later appear in Sonic Heroes.
So we know that SA1, SA2, S2, S3&K, Chaotix, and SCD, and all games released afterwards definitely form part of a storyline. The original Sonic game? Not too sure. It has six Chaos Emeralds and S2, S3, SA1,SA2, and all games released afterward have seven. Or maybe it can be said that Sonic and Eggman were aware of only six chaos emeralds at first.
Or maybe Sonic 1 was never meant to have a storyline except mild Cold War propaganda. Take note that Eggman's costume is always Red and Yellow (flag of the USSR? flag of China? Red is color of communism) and his english name is Dr. Ivo Robotnik (Robotnik is the word from which Robot is derived and is apparently Russian for slave, not to mention names ending in "-nik" are associated automatically with Russia), and Sonic is RED, WHITE AND BLUE symbolising teh democracies and teh freedoms.
Alternatively Sonic 1 can be interpreted as Nature-lovers vs. developers- Eggman trapped animals in robots and built factories and is shown to have a disregard for ancient ruins and natural environment, and is a human, while Sonic is an animal and fights to free his animal friends and his environment from destruction, with Chaos Emeralds apparently being symbols of power of nature which industrialist Eggman wants to exploit with disregard to how much destruction he causes in the process.
